The main hub is in Fira, about a 5 minute walk from the hotel we stayed at. Easy to use, and can get crowded here. The bus was anywhere from 1.60€ to 2.20€ per person we found, and varied depending on where you were going. We also took the public bus from the airport to Fira, which is cheaper than getting a taxi.
