All rats except those in a lab setting delivered by cesarian carry the Mycoplasma Pulmonis bacteria. This bacteria invades the wall of cells and evades detection by the immune system.
Secondary Infections
Mycoplasma makes rats more susceptible to secondary bacterial infections from a variety of bacteria.
For this reason Amoxicillin should be the first antibiotic tried in most cases.
If you are unsure of how to proceed, please consult a small animal vet who has experience with rodents.

NOTE: Some vets won’t prescribe amoxicillin for rats because they learn in vet school that amoxicillin can kill hamsters or guinea pigs, so they sometimes generalize this to all rodents. Here are some references for vets to check if they are reluctant to prescribe amoxicillin:

My simple formula mixture;
1) Empty 1 500 mg Amoxacillin Capsule into 4 Teaspoons flavored mash; banana, baby food, yogurt, other fruit etc. (If using the 250 mg. capsules you'll need to mix 1 with 1 1/2 -2 teaspooons of mash).
Mixture will keep for 2-3 weeks in refrigerator.
(Can be made in larger quantities if you use the same ratio).
2) Mix powder into mash thoroughly.
3) Give each rat 1/4 Teaspoon of mixture every 12 hours for 14 days- 3 weeks. (If no improvement at all in 3 days, then add in Doxycycline or another antibiotic from the dosing list below);
If your vet seems unsure, the RMCA has a Drug Usage Chart for Rat Respiratory Illnesses and Other Conditions by Mary Ann Isaksen and Daryl Mabley, D.V.M. available on their web site (www.rmca.org). The Drug Usage Chart can be found on the Gazette page as a sample article from the May/June 1997 Rat & Mouse Gazette.
Dosing;
Tetracycline - orally at 5 to 10 mg per pound three times daily for at least 14 days
Tylosin - orally at 4.5 mg per pound twice daily or 66 mg per litre of water for 14 to 30 days
Gentamicin (best used in combination with Cefadroxil) at 1 to 2 mg per pound injected twice daily for 7 to 14 days
Amikacin - at 5 mg per pound injected twice daily for 7 to 14 days
Chloramphenicol - at 15 to 25 mg per pound injected twice daily for 7 to 14 days
Doxycycline - orally at 2.5 mg per pound twice daily for 14 to 30 days
Enrofloxacin (Baytril) - orally at 5 mg per pound twice daily for 14 to 30 days.
Baytril and doxycycline also work extremely well in combination.
When Baytril first came on the market, the mg/lb dose given to rats was too low, so it appeared that Baytril didn't work very well for them. Even today, several years later, the proper Baytril dosage for rats is not commonly available to vets. Very few reference books list dosages for rats for any medication.
